Java is a general purpose programming language that can be used in browsers by writting Java applets or it can be used on the server side to help with dynamic web pages. It also works very well at writing standalone applications.

Javascript is a browser side technology. At one point Netscape tried to produce a server that used Javascript for the programming language but I think that they are no longer producing that server. Pretty much everything involving Javascript now is run in the browser.
